Don't see why not.
The rules say "Players should keep as closely as possible to the minimum base depths recommended below. Larger alternatives are to accommodate figures based for other rule sets or over large figures." (page 5)
So even if you had two 40mm deep wagons you could theoretically base one at 40mm and one on a deeper base and claim it was based for another rule set, (if someone complained and you were so inclined.) If you wanted to be completely honest, then you should base them as close to the minimum as possible.
Mine are all on 40 x 80 but that's because they have the horses with them. If I were redoing them I'd probably do the horses separately to give the flexibility as manoeuvring them can be a right pain when wheeling, due to their large back ends. (Cue comment from Stevie!)

When I did my Medieval German Wwg using Alternative Armies I managed to base the wagon and the horses separately each on 40 x 40 bases so I can field them either on 40 x 40 or with horses on 40 x 80.
My Museum Hussites look like they have bigger wagons so this may not work a second time.

Before I cause some sort of major international incident, I suppose I had better explain myself. ...due to their large back ends. (Cue comment from Stevie!) "Large back ends" = bums, bottoms, and posteriors. See if this makes things clearer: www.youtube.com/watch?v=VMnjF1O4eH0
